Beneath the Planet of the Apes takes place in the year 3955 and follows American astronaut Brent on a mission to locate his missing colleague, George Taylor. However, their spacecraft crash-lands on an unknown planet that closely resembles Earth. Brent soon discovers that this planet is actually Earth in the future and he has landed near what was once New York City.

As Brent searches for Taylor, he uncovers evidence that his colleague has been on this planet. Along the way, he encounters a new civilization of humans who possess psychic powers and worship an ancient atomic bomb. This group, called the mutants, are engaged in a war with the ape society from the first film.

Brent befriends a human rebel named Nova, who helps him navigate through the dangerous territory. Together, they infiltrate the mutant's underground city where they discover the horrifying truth about their intentions. Brent must find a way to rescue Taylor and escape from the impending destruction of the planet.
